After they all run out of the house together with government agents on their tail? If there was a season 2 it probably would have been the family on the run with Michael revealing who he really is to Lisa, and his daughter. Maybe they'd have some adventures along the way with Michael helping people out. At the end of the season Michael, and Dr.Morris would come to some agreement where he can be with his family yet partake of government testing, and missions. Then any other seasons would basically be a super secret agent kind of show.

My guess is they would have gone back to status quo within a couple of episodes. The Eggman was on the loose, after all. They'll need Wiseman's help to catch him. He sees news coverage of several Eggman attacks with hundreds of dead and knows he's the best chance to stop him. Because we saw in the show premiere that Wiseman was always a guy who cares about innocent people, he must get back into the game before any more people are killed, but uses the opportunity to negotiate concessions from the government where he gets more leeway to see them from time to time, as long as he doesn't reveal who and what he really is to Lisa and Heather. His relationship with Doc will be icy for most of the season because of his escape and would need most of the season to heal. Maybe in season 3, Heather would have guessed he has some connection with her father, although not even she would guess he has her father's brain since that's just crazy talk to any rational person. I wouldn't expect it to become basically a super secret agent show with home life, though.
