You were looking up the info fro the anime series. These are the message boards for the live action series. However, since IMDB has never bothered to correct the image issue on this board, most people think it's for the anime series.

I think it was the third episode (been a while since I've seen it, so cant be sure) but we first see the condom in Onizuka's apartment. The writing on the condom said something like "special love" or whatnot. The condom pops up in several episodes almost like a running gag. As multimarker said in his comment, the condom was being saved for his first time. Onizuka wanted his first time to be special and that was his special condom. If you missed some of episodes (or all of them for that matter) that showed the condom then I can see how the scene would look a bit odd.
