Well, Chrono Trigger and Earthbound are like equal at #1, and then, all at #2, i've got Secret of Mana, Lufia2 rise of sinistrals, and Breath of Fire 2.
Just below these are: Secret of Evermore, Mystic Quest, Soleil (that' actually a SEGA game), SoulBlazer. Yes, Final Fantasy 2 and 3 are also great, but i haven't had the patience to work them out yet (dicovered them a year or 2 ago)
Hey, Played Breath of Fire 4 on Playstation? - that comes between #1 and #2 of my favourite games!

Chrono Trigger is an amazing game to be sure, but nothing can top EarthBound. Chrono Trigger relies heavily on flashy visuals and overly epic fights. EarthBound's most powerful moments come from the dialogue, style, and music; which to me shows a greater artistic understanding.
As far gameplay, EarthBound showcased so many features that have been blatantly ignored by game makers and definitely shouldn't be. Rolling counters, automatic wins, coffee breaks, etc. These are all elements that add a ton of variety and depth to an otherwise quirky and uninteresting game mechanic.

2> Chrono Trigger
Possibly one of the most intricate and involving RPGs that kept my attention to the end. Everytime I felt like the plot was getting old, something jumped out twisted the whole story. Not to mention the battles were incredibly intense, character attack combos were great. The game presents itself as an epic adventure and accomplishes that brilliantly.

3> Super Metroid
What? Not an RPG you say? Well you would be dead wrong. Stat-building, item collection, puzzle solving, excellent plot, breathtaking music, it's all here. One tightly-packed, action-filled, horror/sci-fi masterpiece, Super Metroid pulses the heart and pulls the heartstrings like any top-down, turn-based RPG out there.

4> Soul Blazer
Simplistic gameplay, weak graphics, strange characters; but man, what a ride! Hiding behind a veil of simple-stupid action/RPG is an awesome story, excellent gameplay ideas, and a unique adventure that has many hidden links to Enix other great games like Act Raiser, Illusion of Gaia, and Terranigma.

5> Illusion of Gaia
Even more simplistic in gameplay than Soul Blazer, Illusion of Gaia is loaded with awe-inspiring visuals, a top-notch soundtrack, and a delicate story with many characters weaving in and out of each other continuously.

Also, rorz: you say SoE is a controversial pick--it's not any more controversial than liking EB about 10 or so years ago.
