Scanners were probably designed to work through glasses, else it would be a pretty stupid tech since it was used to scan people for EVERYTHING. Imagine how many people would be getting misscanned and sending angry emails every day if the train doors didn't open for them cause of their glasses or security was being alerted every few mins because of glasses interfering in scans.

So lets just assume that the tech in movie scans through any transparent material. Makes sense since they have spider bot tech with advanced AI.. seriously, those spiders can think smart and act smart.

Yeah I'm sure the technology would be able to process something like sunglasses or else there would be no point in doing eye scans.

This argument makes no sense. If the scanner technology doesn't work with sun glasses, then the people simply know that they are required to take off their sun glasses when they board a train, or else security is being alerted and people might be fined for trying to ride for free and/or causing a delay. Anyone who keeps their sun glasses on and gets misscanned is not going to write any angry emails because they know it's their own dumb fault.

Anderton wants to board the train and he doesn't want to draw security personnel's attention to him, so whether he had sun glasses or not (and whether the technology worked through sun glasses or not), Anderton had to let the scanner scan his eyes.
