I haven't played Metal Gear Solid for years, but I've never been able to work out how Snake finally clicked on to the fact that the Ninja was really Grey Fox. Was it Fox's fighting techniques that he recognised from their last encounter? Did it have something to do with the Ninja's constant requests for pain?

also right after you get into a fight with Ninja if snake calls roy and naomi then they should have a conversation about how the ninja is so familiar but the guy snake was thinking of was of course dead and therefore could not be the ninja, and it was either then or later on that naomi said that they brought back grey fox's body back and into ninja body or something

after the first fight with the ninja, he says "its gray fox i'm sure of it" long before he ever reveals his face.
Man, i just started a new play through last night, and i'm up to psycho mantis now. codec conversations during the boss fights are always fun
The Ninja told gave Snake every clue imaginable to let him know who he really was, and even though Snake knew it, he didn't want to believe it. the biggest giveaway was the Ninja's fighting style. At this point Snake could no longer deny that the Ninja was indeed Frank Jaeger.
