Was this series ever finished?
With the news of the entire series coming on dvd there was a snippet of info saying this show had 40 episodes.
Did they ever conclude the show in those 40 episodes or was it just ended in the middle of the storyline?

It is a shame that they had discontinued the series after 40 episodes and not finish completely. If I had anyway of telling the creator to continue the remaining missing episodes, I would.

No, Highlander: The Adventure Begins was just a feature-length re-edit of 4 episodes from the first season.

back to topic, like most episodic animated shows, this doesn't have a definite conclusion, but if you used wikipedia's episode guide and watch Countdown as last episode, Kortan's base blew up with him in it, so you can assume he died or buried there forever as result.
He gets blown up AT LEAST three times during the course of the show (and even gets swallowed by lava in one episode), so no, he's definitely not dead. The funny thing is that unlike live action shows, you could easily just continue the show today. Just cast voice actors with similar sounding voices.

The storyline itself is not exactly complex. Ramirez takes Quentin MacLeod all over the continent to see various Immortals who possess various types of knowledge that could help him defeat the evil Immortal tyrant Kortan and his slaver forces. This allows for a cyclical plot that never evolves, since Quentin never uses the knowledge he gains from them. So basically, you're waiting for Ramirez to declare at some point that they've visited everyone and that we can now finally get that final duel between the protagonist and the villain that was prophesied in episode one. Well, that never happens. They visit various Immortals, learn stuff, have other side-adventures and the show ends before they get to see everyone. It simply stops.
