So Morpheus and Neo go at it crazy kung fu style in training with crazy fast speed and then when Morpheus has to fight Agent Smith he's fighting like Bruce Lee on an 8 day drinking binge...

It’s no mystery to me. As powerful as Morpheus was, only someone with the capabilities of “the one” could take on the Agents and stand a real chance against them. When he was in training with Neo, Morpheus dominated most of the fight until Neo out of nowhere showed his Agent-like speed; Morpheus’s surprised reaction says it all.
Neo grew stronger and stronger unlike anyone that came before him as the film progressed. That should go without saying but that’s why after Trinity saw Neo dodge bullets, she told him she had never seen anyone move that fast except for the Agents. Morpheus was strong and fast, but you never did see him move the same crazy way the agents did.
