I read the Wikipedia article on the Wild, which noted similar films made and released at the same time by Disney and Dreamworks.

Shrek Monsters Inc. WINNER: Shrek (although both really sucked)
The Road to El Dorado Emeperor's new Groove WINNER: Haven't seen either in a while, tie for now

As you can tell, I obviously liked Dreamworks films a little bit better than most of Disney's

*I have these films tied because they both are great films on their own

My choices are based on the fact that nearly none of these films have either spawned unnecessary sequels/TV series, been commercialized to the point of loss of interest (although "Nemo" is somewhat guilty of that but still manages to entertain me), and were able to take their stories at least somewhat seriously.

Also, why are you comparing "The Emperor's New Groove" to "The Road To El Dorado"? Both have almost nothing in common besides their early Aztec/Mayan setting. In addition, "Monsters Inc." deals with monsters in the real world, while "Shrek" deals with fairy-tales with a comedic twist...absolutely no resemblance there either besides the fact that they were both one of the first films nominated for the Academy Award for "Best Animated Film" (which is a shame that Shrek won, since its line of sequels haven't been able to hold up against the original).

In all fairness New Groove and El Dorado are both also buddy comedy adventure, road pictures.

I have seen most of them and I am going to answer from an objective standpoint:

6. Tie. Subjectively I might prefer Kuzco, since that made me chuckle a lot. Humour was good.

1. Madagascar (Haven't seen The Wild, but I did really like Madagascar)

2. Antz (Although I like Bug's Life, I just like Antz's story and characters better. It was much more fun to watch)

3. Finding Nemo (Shark Tale held no appeal to me whatsoever. I was very bored when I watched it)

4. Ratatouille (Can't stand Flushed Away. Thought it was terrible.)

5. Monsters Inc. (I like Shrek too, but of the two, I prefer Monsters. However, if the choice were between Shrek 2 and Monster's Inc, the former would win.)

6. Emperor's New Groove (Though I *do* like El Dorado a lot. The animation is gorgeous in that movie, and the chemistry between Kline and Branagh is awesome. But Emp. is just...in a league of its own, imo)

1] Madagascar. The Wild was a quick attempt at...nothing, really. Sorry, Disney, not this time. </3

2] A Bug's Life. Woody Allen's character in Antz bugged [no pun intended!] the HECK out of me! I mean, I know that's his style, but geez.

3] Finding Nemo. Shark Tale was just a bunch of caricatures to me with too much pop-culture references to make the adults in the theater go "oh yeah...ha. OMG HOT ANGELINA JOLIE FISH?!?"

4] Ratatoullie. Flushed Away didn't have the same appeal as the creator's previous film, Chicken Run. Plus, Ratatoullie had a different feel to it I don't see in a children's movie often, something artistic, but not too artsy-fartsy.

5] BOTH! Monster's Inc. and Shrek were both things I had personally never seen before in movies, so i honestly can't choose.

6] BOTH AGAIN! All the main characters were funny, both great to watch, and even though TRTED was a bit more 'adult' and had the same storyline as a few other movies before it, it was still worth watching.
