1) How did the violin end up at the orphanage? Did the son of the violin maker end up there and it just passed through the generations? (I've only watched the film once, so perhaps I missed that detail or was distracted).
2) Wouldn't the replica Pope violin lack the bullet damage and still have a red ruby on the violin?

the son of niccolo busotti died along with his mother when she gave birth to him. the violin was probably sold after busottis death, and when it comes to the monks they are seen purchasing it from some traveling pedlars. also, only samuel's character really knew the details of the red violin, so ithers might not notice the bullet hole. who knows, maybe pope had the replica made after the original violin got shot at?
