I saw the beginning of the movie but it was too dark when the poachers were roaming around and I couldnt see what happened to the mother.

She was shot by the poacher villain. It's a Disney movie, so they never exactly show where she was shot.

She got shot in the back by the head poacher Strasser.

As the poachers shoot at Joe she is hit in the stomach. She moves her shirt to look at the wound as she holds her daughter.

Yeah it's kind of weird that when Garth near the end says "yer nut a haantah, ye'r a merdra!" in that funny Afrikaans accent that Strasser doesn't reply with "Yes, you knew I was a murderer, you were there when I shot her mother!"
