Weird thigs not explained

There were so many things about this movie that were "Twilight Zonish". The hospital scenes, for example, didn't look like modern American hospitals-- a creepy ward with many beds and only one patient, and a huge, dark, shadowy, open hall with patients roaming about or on gurneys The chatty nurse that let "Eye" in so easily was another.
The operators who communicated with the agents were sitting around a table in an empty room--this just looked weird, too. It made me think this was all otherworldly, in some way, and I thought it would all be explained as some sort of supernatural or "angels" story, or perhaps Purgatory, but I guess it turned out not to be that and was just a poorly written, unfathomable plot.

Wow. I think what you are describing is called "atmosphere" in the movies. It kind of goes hand-in-hand with the suspended belief when one watches a movie. This story was so good, it is always a shame when people don't "get it" with this movie. I love it.

unfathomable plot

How exactly is it "unfathomable"? It's straight forward: The spy -- Eye (McGregor) -- is romantically fascinated with Joanna, despite her murdering spree, and he feels the need to watch over her and save her, obviously because he failed to do so as a father for his daughter (no doubt Joanna's drop-dead looks assisted his obsession, lol). This is augmented when he finds out why she is the way she is -- being abandoned as a little girl by her father at Christmas and ending up in an orphanage.

I thought he was interested in Joanna on account of something to do with his lost daughter. IIRC, the daughter said something to the effect "She's just a little girl," and "She needs your help."

Like I said, Eye (McGregor) feels the need to watch over Joanna and save her, obviously because he failed to do so as a father for his daughter. No doubt Joanna's beauty assists in his obsession, which is heightened after he finds out she was abandoned as a little girl by her father at Christmas, ending up in an orphanage.

They're like two matching puzzle pieces that came from different puzzles.

That's a good way to put it.
