I noticed that several scenes looked like they were all being filmed in the same area?

Most of it was filmed in Portugal (Sintra and Mafra), with a few scenes in Oxfordshire and a final shot on the Dorset coast. The closing credits mention this... there seems to have been a lot of Portuguese participation.

Any idea on why they had to film waaaayyyyy over there when the background seems to be somewhat routine for many areas around the USA?

It was a British production.

I was looking up the various palaces involved-

Sintra-

-Monserrate(Laputa)
-Queluz(Brobdingnag)
-Ribafria Palace (Sorcerer's Palace, I think)
-Castle of the Moors(Struldbrugs)

Lisbon-

-Ajuda(Burning Palace, Lilliput)

Mafra-

-Royal Palace and streetscapes (Lilliput)
-Sea Cliffs (Brobdingnag and Lilliput)

The Doctor's Mansion is obviously in the Cotswold limestone district... anyone recognize it?

Most of it was filmed in Lilliput, and they got a Ted Danson lookie-likey (from Lilliput) to play Gulliver in the scenes with the Giants.
