There won't be an epidemic. They couldn't prevent the virus from being unleashed in the airport due to the stupid worker wanting to see what was in the lab tube.
But the woman from the future that was on the plane, was going to kill the scientist and take the suitcase back to her time. Or possibly stay in 1996 to create the vaccine.
The suitcase had the pure original unmutated virus. And that is what they needed in order to create a vaccine.
They would know immediately once people started getting sick that it was going to spread. In 1996, no one tried to create a vaccine until it was way too late.
remember that Cole said he had come back to 1996 to take back the pure virus not a sick person who had the virus.

It's an interesting take on the ending but I get the feeling you're just guessing. I don't think it's clear at all that that's what happens. Maybe they wanted it left open to our own interpretations.
