What was the biggest mistake the detectives made?

I think the biggest mistake was Mills chasing John as soon as he's ambushed.
This resulted in the serial killer realizing he was caught, changing his plans and seeking revenge on Mills.

They should have played it cool, wait for the killer to leave his apartment and set a trap for him when he comes back.

He opened fire first. How will they keep cool after that?

Let's be bad guys.

I love the way that scene was directed by the way. They showed separate scenes of Somerset and Mills trying to pursue the guy, alluding the viewer to the possibility that Somerset might be ambushed.

they never should of been knocking on the door in the first place.

They didn't know it was his apartment. They were working on a hunch based on the library records.

He shot at them without ever being confronted.

Only after the shooting/chase do they realize they are in the right place once Mills kicks the door in.

I recall thinking that John Doe made a mistake by shooting at the cops. Things would've worked better for him if he'd acted cool and pretended he was going to a different apartment. Fortunately he did shoot though which alerted the cops that they had their man.
