"On Your Mark" is the title of the song.
Given the lyrics (http://www.nausicaa.net/miyazaki/oym/oym_lyrics.txt, it means to get ready for a new start (indeed that happens in the video).
Not too sure about the meaning of the english title "Castles in the sky" (lyrics: http://www.musicfactory2.co.uk/Lyrics/Dance/Ianvandahl/Castles.html), it could simply be about dreaming.


When the cop first finds the winged girl, he does not step in the frame, he fades in it.
Could it mean someting?
Like he has already entered extraordinary or something ?


The winged girl is taken away by an anti-contamination team. It could because...
...The cult used (forbidden) radio-active material?
...The girl is radio-active because she comes from outside?
...Anti-contamination is just the best to handle extraordinary cases?


After the failure and reset till the end, the reused animation is a bit darker, and the different animation of similar scenes is darker too.
It could be due to the edit and cut process.
It could mean the whole "after" is fake. Think of it, sustension thrusters on a truck is unreal, especially right after a most certain death + replay.
It could mean the whole before is fake, only dreamed of.


When the cops and winged girl make it outside, the animation does not reuse that of the previous flashforward exterior scenes. It is very similar, but different takes.
This could simply be a way to use excess "take-off" footage, like if they worked too much on the best part.
It could mean again the ending or beginning is not the real thing.
