Of course you can, if it is something physical. I can prove that a rabbit does not exist on my desk right now.

But thats because rabbits DO exist in the world, even if there isn't one on your desk. The film is about proving if the 'monster' exists at all.

In this case, the monster is supposed to exist in one specific location (Loch Ness) so, in theory, it shouldn't be that hard to prove. The loch itself is about 23 miles long, so using the latest scientific equipment they can search the loch end to end (and top to bottom). If Nessie isn't there, then she doesn't exist.

In the movie, it turns out that the monsters were hiding in tunnels (if I remember correctly), but the scientists didn't know the tunnels existed so, as far as they were concerned, the proof was in their research.
