At the end of the film, Alan wins and everything from Jumanji is sucked back into the game. But Van Pelt's rifle wasn't from Jumanji. Therefore the bullet wasn't either. Which means that Van Pelt killed Alan and Sara before getting sucked back in and the ending is a hallucination of one of the characters as they lay dying.

The rules of the game state that once a player reaches the end and says jumanji, all the effects the game had on the world would become undone. That means the rifle and its bullets will go back to the store.

It wouldn't really matter if Alan had been shot, the effects of the game would have been reversed and Alan and Sarah would have still woken up back in 1969. Keep in mind that Judy also died yet she was revived when the game reversed time.
