Those guys were so kind and patient with him and put up with so much crap (literally) why were they all fired at the end?

Simply because they had seen him when he was ill, so he didn't want to face them again. In a way it was their kindness that got them fired.

As the other Equerry, who gets promoted to Colonel at the end, explains to Greville: "You were kind to him, and Kings see any exchange of feeling as a libery. A blind eye would serve you better."

I agree that they knew too much about the King in his mad period. You notice that the lady saved her position at court by conveniently not remembering being ravished by the King in his madness. Instead she says something to the order that he had behaved impeccably throughout. Courtiers and servants had to save their positions by always looking the other way and not noticing the antics of the King.
