I'm sure they cleaned up the wrecked train after Gerard and his team go after Kimble. They didn't really need to show it cause it's really not relevant to the plot.

I think what the OP means is the train that was crashed to film the movie remains in the same spot in real life as a tourist attraction.

It's still all there, or at least it was 3 years ago. There were actually 3 locomotives used in the movie, but now the Great Smoky Mountain Railway owns the other two and still uses them. They've done an excellent job of maintaining them. I got pictures of myself standing next to one but can't find them.
