The pilot was just that....a pilot. After a bit of reviewing they realized Delenn was hideous and scary looking, and G'Kar's makeup and prostheses were unpleasant to look at too, so they made changes.
They also realized the weapons looked stupid and goofy, so they replaced them with the now much loved tiny metal guns that shoot those cool hydrogen plasma balls.
That wasn't the reason. The voice didn't work so they dropped the transgender story.
When Delenn transformed to part human, he was supposed to change genders too. Notice how there were only male Minbari shown in most of season 1? The race was going sterile. The original plan was for her and Sinclair to fall in love after Sakai get's lost out on the rim after she makes contact with the Shadows.
The flashfoward during the B4 episode was going to be the final scene of the series, the Minbari warrior caste restarted the war against Earth and Delenn, Sinclair, and their child barely make it out of B5 before it is destroyed.
The plan for B4 was for it to go FORWARD in time so that Sinclair and company could use it as a base of operations for the war.
