So the reason he turned all evil at the end...

Ugh, laziest deus ex machina I've ever seen, and I've seen tons (cough Anything Written by Russell T Davies cough)

He was going on a rampage because he was just revived from the anti-nuclear energy bacteria by the submarine that he destroyed!!!

It's really not out of character at all for this Godzilla! He's been on a constant rampage since 1984(The Return of Godzilla). He came back in 1984 then he was trapped in the volcano. When he gets out in 1989(Vs Biollante) he continues his rampage until he's subdued by the ANEB. He stays that way until the submarine comes along in this movie and he destroys it and absorbs it's energy, healing himself and growing more powerful than ever before! If you think about it The Return of Godzilla, Godzilla vs Biollante and Godzilla vs King Ghidorah are all one giant rampage of Godzilla that finally concludes with this film. Once he crashes into the ocean he finally stops his rage on his own accord (and kinda thanks to Mecha-King Ghidorah) and doesn't reappear again until Godzilla and Mothra: Battle for the Earth.

The reason he "turns evil" at the end is because he's Godzilla, and that's what Godzilla does. This isn't Godzilla vs Megalon where Godzilla fights evil and then shakes a friend's hand.
