The final use of the telepod was to swap the mutant DNA from the Jr. Brundlefly with the normal DNA of the fat guy. So the result should have been a 5 year old kid coming out the other side (because jr. should now be a normal 5 year old human). Afterwords, his girlfriend could adopt him as her son and they live happily ever after.

Seeing as they had sex earlier in the film, that would make that type of ending... um... a bit awkward.
