Rowan Atkinson was Blackadder and Tony Robinson was Baldrick so why was McInnery not Percy?

He didn't appear as Percy in the third series either because he didn't want to be typecast. They got him back on board for the last series by offering him a different character with a different personality. :>

When my father-in-law was a British Army officer during the second world war, he had as his driver a female NCO called Darling. He felt he couldn't call her by name when giving her orders, because "Bring the car to the Mess at eight o'clock, Darling" could be misconstrued. He had to say 'Lance-Corporal' all the time.
