Most plot holes explained in movie, sought of

Why did Stanton go alone with Knox? -- Steve answers this question later in the movie. After he kills all the fisherman he says to Sarah "we'll move faster now" or something along those lines. If there was a big team of FBI guys they would've moved slower and probably never caught up, so Stanton went alone because it's the only way they'd be able to move quickly enough.

Why didn't they have an FBI team at the end of the trail? -- The reason is because they didn't know where they would come out. At the start of the chase Knox said they took a different route to normal, that's why they had to dump the horses. So there was no FBI team at the end of the trail because they had no idea where to wait.

Why didn't they use a helicopter? -- This is one of the few plot holes that is clearly explained, but some people still miss it. One of the FBI guys said "take a chopper" then Stanton said "na that would tip him off" and then Sam said "too much windshear anyway". So they didn't use a chopper because it would of spooked the killer and because of the windshear they wouldn't have been able to land anyway, making a chopper useless.

Why did the killer shoot the first fisherman in the left eye? -- The first fisherman said that they were the first there, so he knew he had very limited time to kill him before the rest got there. It might have been a reckless decision, habit, made in haste. Other alternative is he like the adrenalin rush of being chases, it might have been just plain stupidity (even real criminal masterminds make bad decisions occasionally) or it might have been that he wanted to lure Stanton into the woods so he could kill him too. Either way this is the biggest plot hole in the movie.

On your last point, he had to kill the first fisherman and effectively assume his identity - Sarah was expecting a party of 5 not 6. He would've been a noticeable odd man out at start of the trip.
