Because she's just a normal young woman with normal human empathy. Anyone with a normal amount of empathy would not want someone to be beaten.
They may be hardened criminals, but they are still human. Once they started showing care for the girl, they had been with her for a while and had been through a terrifying ordeal together. They were all scared and realise this, so they had empathy for each other. They also knew that she hadn't chosen the life that they had, to lead a rough criminal life.
One had also seen her find her father dead, mutilated and strung up like a scarecrow. Anyone would know that would be a horrible, traumatic thing to witness.It was bad enough that they kidnapped her, but now she had to go through that too.
It seemed that they had no intention of hurting either her or her father; just using them to get into Mexico, where they could be outside of US law. I think they would have let them go at that point.
Also, if they didn't make sure the girl lived, they wouldn't be able to get out. Her and her father were the only ones that knew how to fly a plane, and her father was dead. They were sitting ducks waiting for the military to come and take them to jail otherwise.
