What happened to them? Did I miss the part where it's explained? Or was it just NOT explained at all and they just took out good, funny, main characters?

Well, he had a big hit with Three Men and a Baby so he figured he didn't need to do Police Academy anymore. Notice how he really isn't in PA 3 enough.

Steve Guttenberg's career took off around "Police Academy 4" and felt he didn't need to be in any more sequels after that. He turned down offers to be in parts 5 and 6. As of Sweetchuck and Zed, they were probably not part of the storyline or they turned down the film.

They weren't in this one. There was no mention of why they weren't in it. The actors (Steve Guttenberg, Bobcat Goldthwait, and Tim Kazurinsky) probably wanted to move on to other things.
