I got that impression. He seemed to feel pain being reminded of the people he's killed.

I think he felt pain in being forced to confront his lifelong hypocrisies. Channard is a man who prides himself on being a thoughtful gentleman and, in three flashes, is forced to have his mask of civility removed and see himself for the bastard he really is. Frank was proud of who he was and wore his depravity and wickedness on the meat of his muscles. Channard had to be "educated" on his true self, his Cenobitic form representing what was waiting behind that false mask.
