The spare wheel was probably with the car - if you know where to look.

Something that bothered me a bit was that Chris, Daryl and Brad made a huge boo-boo in this movie, - When Chris' Mom's Buick has a blow-out on the Feewayway and when they look for the spare wheel they think its gone, - they just looked in the wrong place! Chris flips-up what looks like the boot/trunk floor, (where most cars DO have the spare) But on B-Body wagons, the Buick, Olds, Chevrolet and Pontiac have the spare in an upright-well at the side of the car in a storage compartment next the boot floor.

I always thought when Brad said maybe it's on the car, I thought he was being a wise ass by it being on top of the car, not knowing he meant it's already on the car as in being used

No he meant on the door. That's why she checks there.

Never occurred to me about what the OP said though, I always remembered wagons like the one in the movie having the rear-mounted spare.

I assumed they knew they were looking in the right place because of a tire shaped hole.

I always assumed that they were looking in the right spot, but the tire wasn't there. And Daryl was speculating that the car had previously had a flat tire, the spare was put on, and a new spare was never purchased. Bare in mind that back then you had a full sized spare, not just a donut that you get now.
