Frank said it whenever he did stuff he knew was just totally wrong like the games with Dorothy and his behavior in the car. My take was when he said "Don't you look at me" he meant, "Don't look at me at my worst."
Outside the car after Jeffrey punched him, Frank clearly said "Look at me" then explained to Beaumont, wearing lipstick while a hooker danced on his car, how bizarre and dangerous he can truly be.

Same reason anyone doesn't like someone to look at them - it makes them uncomfortable, he doesn't like being judged.

It also probably breaks the illusion/fantasy, he wasn't treating Dorothy as a real person, and eyes are a very personal thing, windows to the soul, so it's hard for him to treat her like an object when she's looking at him.

A bit like psychopathic killers who don't want to know their victim's names because it humanises them.
