My question is: How did Joel pay for the repairs? Wasn’t the car totaled? I realize he made over $8,000 but, shouldn’t that have wiped him out? Which brings me to the question: How did Joel pay Guido for the family’s stuff at the end?

The car was not totaled nor structurally damaged. It likely needed an entirely new interior. The specific cost to replace the interior is not specified, but Joel had money left after bringing the repaired and detailed Porsche home. We see Joel literally thumbing through a stack of cash while he walks into the house and notices that the furniture is missing. That scene occurs immediately after he is shown driving home with the newly repaired car.

I dare say it'll need to be a pretty phat stack to replace the contents of a porsche owning household.
More than what he'd just spent on the Porsche id imagine.

Guido was basically out to get all of the cash Joel had. Note the dialog where he demands $340 for the artsy fartsy egg, after Joel says he only has $40 left.
