I've been looking forever for an old school animated film and I think this may be it. All I can remember for the one I'm thinking of is that this group of people go to a large dessert with a scientist or something similar at its hub. There's also a giant gold machine that looks like a cross between an organ and a rocket ship. If this is it or you can think of what it might be many thanks.

They boy meets some strange creatures on the planet (some cute, some really not so nice) while the crew of the ship come across numerous adventures and obsicales journeying to rescue him.
The most memorable sequences are when two characters come across a giant vortex like entity that has control of a group of white faceless angel beings having absorbed their original identities, and the final twist, when we meet the Masters of Time.
