Bald eagles?

I'm certainly no ornithology expert, but I know what bald eagles look like--and a lot of the 'bald eagle' shots in this film were of decidedly OTHER large birds. I know they were an endangered species for many decades, but was live footage really THAT difficult to come by for the movie?

You do realize that a lot of the footage was of young, immature bald eagles. Young bald eagles don't have the distinctive white head plumage of mature adults. The white head doesn't really become prominent until they're about five years old. In the first few years, they're mostly brown. Perhaps that's what confused you.
