So in Predator the alien rips out the skulls of his victims, cleans them up, buffs them etc and turns them into trophies, but in this film the alien was just dumping their icky, gooey bodies in a shack. What was its end game?

I don't believe he is wanting trophy's to take back, I think what he catches, he eats.
The movie is a little ambiguous in some ways as we have no idea how long this alien has been here. The first people WE see killed are a father and son, however, the alien may have been killing for weeks, even months prior to this, and has already consumed his victims.
There is a fair clue in the movie that the alien has been here a fairly long while as Joe Taylor and Sarge already know about it. Taylor even shows the 2 kids a scar on his arm saying "look, once he almost got me, one of those creatures did that".
