I think it is perfectly natural that he would have cast Bernard. Lucas was a man of the theater before he was anything else. If he thought Bernard was the right actor for the role he wouldn't worry about anybody's personal relationships.
After this is the guy who told Marion to be more "sincere" in her love scene with Bernard in "La Disparue" -- although he clearly knew already she was falling in love with Bernard. Anything that will make a production better, he will do it.
Anyway, we don't actually know whether Marion and Lucas are still married by the time the later play was being performed. It's perfectly possible they had separated. It's also possible her fling with Bernard was over and she is back with Lucas. Or that she's with neither. There's no way to tell -- Marion looks fondly at both of them, clasps both of them by the hand -- but it could just be fondness where both of them were concerned; love for neither.
Note that Truffaut and Deneuve had also at one time been lovers. Truffaut was miserable after Deneuve broke up with him but that didn't stop him, later on, from casting her in Last Metro or prevent him from working amicably with her.
