When Willard makes a deal so that his men can spend some time with the playmates of the year, Chief Phillips declines and says "You got mommas in there?" The implication I got was that he only liked black women, or that he felt he was too old for playmates, but either way it's kind of rushed and not really explained well. Just wanted to hear what others thought?

I definitely don't think he's gay; it's never implied at any other point in the film, and if he was, why would he ask "You got mommas in there?"
As for being against prostitution, he doesn't react that way, nor does he disapprove of the other men. He even says to Willard "I want you to tell me how she was," with a bit of a smile. I think if that's what Coppola was going for then he would have given him a more angry reaction. The impression I get is that he has nothing against the deal, but he just doesn't feel up for it because he's old. It's kind of a rushed moment.
He was probably Jehovah's Witness. He didn't drink or smoke either which strongly implies deeply held religious convictions.
His line about mommas was just a way to be affable and it's not likely that he was serious.
He would not have been a soldier if he was JW. The go to prison willingly rather than be drafted.

I also interpreted it to mean the Chief did not want to have sex with women who were not black, but I also think there is merit to the notion he thought he was "better" than the others. He had a moral streak that could also be interpreted as moralistic.
