What was gonna happen at the end to George c. Scott and the others on the island ? Who was it that came in the plane at the end ?

Most likely they would all be OK... The plane was from Harold's organization (it was floating beside the yacht, earlier in the film) and it was likely flown over on Harold's orders. Once it's known that Alpha and Beta have escaped into blue waters, any subsequent actions towards anyone from the island's research team would probably be limited to simply the ongoing surveillance of Jake and Maggie (on the outside chance that they ever reconnected with the dolphins)...

Here's why:

Mahoney's monologue at the tiki table is our exposition from which we learn that HE represents a powerful arm of the government and THEY represent a consortium of Illuminati-ish types, powerful enough that its men and missions are handled in much the same way as the US handled the Soviet Union's KGB. One must remember that, above all else, proportional response and containment were the orders of the day (for both sides).

Therefore, Harold was motivated enough in his pursuit of the dolphins to take certain chances and risk certain reprisals from Mahoney (or his organization), so long as Harold's eyes could still spot the prize. But, once that was no longer the case -- the dolphins were gone -- the game was over. Finis.

Likewise, Mahoney understood that his side had "won" that round -- despite the unfortunate death of his partner -- and if he were to extract any payback, that would have to happen during his next mission. Because, again, this one was over.

The loss to science, the grief-stricken researchers and the fact that Jake and Maggie had their lives shattered was "another day at the office" to Harold and Mahoney...

It was a different world in 1973; but who's to say if things were worse than they are today. Yes, the Power Players were cold, pragmatic a**holes -- and equally ruthless on both sides. But, at the end of each day, there was a certain "gentleman's agreement" that prevailed. There were boundaries that neither side crossed...

So, to directly answer your question, I don't think anyone on the island had anything further to fear (aside from demons of sadness and regret, which would likely haunt them all to their dying days). No purpose would be served by hurting or killing any of them. There wasn't any vengeful, medieval god in the mix back then. Back then, these games weren't played by unemployed mustachioed 20-somethings -- neither the plaid shirted, tobacco-spitting nor the prayer mat-toting varieties... Nope... These particular psychopaths were college graduates -- carefully and elegantly groomed by entities sparing no expense; and they all fancied themselves utterly civilized...

The people from the Foundation were on the plane. I think they were there to take away Fa and Be and maybe misuse them again and destroy them and take ownership of them away from Jake, Maggie and their assistants. Jake tells Fa that if he and Be go away, not see man and not talk to them that they(Ma and Pa to the dolphins) would not be hurt. I believe there is also a scene where documents were being destroyed. With the dolphins gone and all research documents gone, the foundation might follow Jake, Maggie and the others for a time, but eventually leave all of them alone.
