story seemed disconnected at this point

When did Cahill discover that his sons had been involved with the robbery? It seemed like he just mentioned it out of the blue toward the end as if he had known it all along. I missed it if he gave any indication that he knew it earlier in the movie. Although he gave a couple of suspicious looks toward the men in jail, that wasn't definitive enough.

Looked to me like everyone in jail acted suspiciously after the robbery, murder and fire. The guys they did arrest for the robbery and murder didn't fit the bill but were the only convenient suspects at the time. The sons acted suspiciously - "maybe they didn't do it, pa." Cahill probably figured it out during or right before the trial that the guys he arrested couldn't have done it based on everything else he saw around him after the real culprits were let out of jail.

I think that's about what I took away from it

There were many hints that JD was cottoning on to something and the implication is that he worked it out long before it is handed to us on a plate. The first clue was when they were riding down the street and passing the bad guys. JD made the comment about Struthers making friends quickly and you can see the look of suspicion and knowing that he wasn't being told everything then.
