It basically means wake up and get going.

well ...
old man stamper is a tough old dude 'salty' as some might call it/him
born & raised in a tough household, fought in a war, went to work right after ...
touchy feely old man stamper ain't

'wag it and shag it' is his way of telling his sons to get up get dressed do their business in the toilet and get going ...

specifically that is
1) 'wag it': take a pee
2) 'shag it': zip it up
3) let's go!

million years ago now i had a tough old boss on a work crew doing outdoors labor
i liked the guy but he WAS a dinosaur in the flesh
when we needed to take a bathroom break he'd say (actually growl friendly-like)
'wag it and shag it ... more than three shakes an' yer playin' with it'

him and henry stamper woulda seen eye to eye on many things
'salty' ... know what i mean?

It sounded like "Wake it and shake it!" to me; which would indeed be equivalent to "Get going!"... (EDIT: The first time is "Wake it and shake it!", the rest are what you said... but they all mean the same thing)
