When beufords apartment is being raided by the mob, why does shaft sent the 3 men up the stairs to the roof if he knew they'd be killed? He didnt gain anything by it.

may not have known they would be killed -- probably just figured that splitting up made the most sense.

There is a lot in this film that is not intuitive (weak fight scenes, bad dialogue, holes in plot), but just roll with it, baby.

Actually it was Ben Buford who thought it was oke for the 3 men to go up the roof. Shaft knew this was a wrong idea that's why he went with Ben the other way.
