i thought Coffin Joe was dead

"Coffin Joe" (or, as I prefer, Zé do Caixão) does not appear in this movie as a person, but as a mitologic being. Anyway, in the new movie, Encarnação do Demônio, is explained that he got out of the swamp before drown and has spent the last 30 years in Carandiru prision.
