So how many episodes of tv shows has this movie inspired?

It was used on Futurama ("Parasites Lost"), Family Guy ("Emission Impossible"), Invader Zim ("Nanozim") and maybe The Simpsons ("The Genesis Tub" from ToH VII). I'm surprised the Venture Bros. haven't gotten around to it.

it was also from an old episode of The Magic School Bus

It was used in an episode of "Dangermouse" called "The Invasion of Colonel K".

There is also another Treehouse of Horror that references this. Its the one where Mr. Burns eats a multi vitamin with Maggie in it, so the Simpsons family go in to get her out.

I think its the one with the Mutton chop Murderer and Island of Dr. Moreau one.

The PBS show Arther well kinda.. Buster one of the children characters has asthma then imagines himself shrinking all his friends to mico size inside his chest to show how asthma works. Also has a lot of lines how they go into detail about what is going on side but no sub. lol

Rugrats also did it when Chucky ate a watermelon seed and thought that it would grow into a watermelon inside his stomach; the other babies and Angelica shrunk down and went inside him (well, pretended to).

There is an episode of "Spongebob Squarepants" in which Sandy creates a ship--which looks just like the Proteus--which can be shrunk down to a tiny size. Spongebob and Patrick use it to go inside Squidward. It is called, appropriately enough, "Squidtastic Voyage."

There is an episode of The Avengers called "Mission... Highly Improbable" and it was about a miniaturization machine and the protagonists were shrunk.
The episode aired 1 year after this movie was released. It was obviously inspired by it.

Doctor Who

'The Invisible Enemy' Season 15, 1977

Miniature versions of The Doctor and Leela are injected into a dying Doctor.

In a way, all of the comments are valid. BUT, perhaps, we are looking the wrong way. The SF story, "He Who Shrank" was published 30 years before "Fantastic Voyage." (Although that story did not have anybody inside a living body.)

Transformers (G1) Season 2 episode Mircrobots: Perceptor, Brawn and Bumblebee are shrunk to 'microscopic' (for a Transformer) size to get inside Megatron and retrieve the power source 'Heart of Cybertron'. (If you ever see it, watch the scene where they find Megs's brain - we were in hysterics!)

OMG I remember that..... Meg's brain is a shiny ball of glowing

I read that as a teen in the '70s, it was in an anthology of old sci-fi short stories called "Before the Golden Age" chosen by Issac Asimov. It was a great read then, and I wish I still had it!
