City Of Fire: Reminder of 911
I just watched S1 Ep15 'City of Fire'
Talk about wake up call about 911.
Not as much as "Terror in New York City", given that it involves a famous Big Apple skyscraper collapsing (albeit not because of terrorism).

Apart from the fact that Concorde was much safer! Only ever crashed once, wheras Fireflash crashes three times and very narrowly avoids a fourth. Also if the plane's landing was ever delayed at all, everyone on board would die of radiation poisoning!
In regards to 9/11, I'm pretty sure that the Captain Scarlet episode "Winged Assassin" was supposed to air on BBC2 only a few days later, but for obvious reasons this was deemed inappropriate and it wsn't shown.
If you're looking for more 9/11 (or 11/9, as it really ought to be, but the Yanks for some inexplicable reason don't put the month in the middle of their dating system) parallels, what about Edge Of Impact - where a plane literally crashes into a tower!

I was kinda disturbed as a kid when I saw the buildings collapse in "Terror in New York City" and "City of Fire" and that was before I saw the clips of the WTC falling down a few years later.
