I would imagine becuse of the implied paedophilia and the swear words that Zazie sometimes utters. Remember this was 1960!

X certificates were freely applied in 1960. When you got to see your first X films (in my case circa 1967) you frequently wondered what the fuss was about. I've noticed that in Paris this is sometimes screened as as a children's film.
