Jim says he doesn't have time to return the money to the strongboxes but when he hides the suitcase in the same little closet at the end you can clearly see the boxes are no longer there! (lol)

That's not necessarily a goof. The vault was inaccessible but anyone could get to the closet. It wasn't even locked. The cleaning women may have moved the empty strongboxes to where they're usually kept or someone who got in early on Monday may have done it. Obviously the lack of strongboxes in the vault would not raise any alarms. The tellers would simply get an empty cash box to put their money in for the day.

Well, it would probably raise questions (eg How did they get here? Why were they in the closet?, etc... ) later.
