Why did the church need the cross?

If they didn't care about the money, why was it not ok to have the replica there? No, they needed the million dollar cross, the fact that Flynn's character is now penniless after putting everything he had into the salvage doesn't matter at all.

Its symbolism was more important to them than the money it was worth. A replica wouldn't be the same. Like seeing the excellent replica of the "Spirit of St. Louis" at San Diego International Airport is not the same experience as seeing the actual plane at the Smithsonian, even though they look exactly alike.
