Like the previous poster said, I think you mean 'antagonist' rather than 'protagonist', Cate played the villain in Crystal Skull.
I can however see how you could not realise it's Cate (especially with the short dark hair and Russian accent) if you're not particularly familiar with her work. For a big fan like me though, it's hard to miss that amazing face and voice. You're right, she has beautiful blue eyes and the dark hair makes them stand out even more.
When I first watched Hanna I didn't pay attention to the starting credits and took me a few minutes to realise it was her. Quite the Bowiesque actress...
