It may not have been a matter of her not liking the script, it may have simply been that it was shooting at a time when she was taking a break so she decided to decline the role. She commented in her recent interview with Rhapsody Magazine that Thor: Ragnarok was the first film that she'd shot for quite a while (since Carol which she filmed in 2014 I believe), taking breaks to spend more time with her kids is incredibly important to her and I know she (at her own admission) has turned down a lot of interesting roles in the past because of it. The work has always fit around her family, not the other way around.
Edit: I've just realised that that time period would have been around when Cate and Andrew were finalising the adoption of Edith, so it makes sense that she would have wanted to take a bit of an extended break then.

That is the only explanation I thought of myself. Elle looks like a great role to her. She admitted in an interview like two years ago that she had declined a very meaty role but wouldn't say what it was
