I think it really depends on how you want to describe "Best", and if you a referring to the actor or captain. Each show was different too... So it is very hard to honestly pick one from another.
I am not going to get into a debate about who is better, and what show is better... But...
I think Kate Mulgrew was perfect as Kathryn Janeway, and I don't think any other Captain on the list would be a better choice to Captain a ship stranded on the other side of the Galaxy, and out of contact with Earth.
As Q pointed out, Janeway was like a "mommy" to the crew, and in a way that is what they needed, since they could not contact their loved ones back home and were on their own... The only other one that I could see taking on a task like that would have been Jonathan Archer, but he was too new to the ways of the universe to deal with keeping Voyager going so far from home, and being out of contact with Earth.
Kirk was more of a fighter, than a diplomat, and shacked up with too many alien women... Picard wasn't much of a fighter and was too distant from the lower decks... Sisko always seemed to have a chip on his shoulder, and was too much of a fighter. I just can't see any of these guy doing what Janeway did.
I also can't see Janeway, doing what the others did either...
As I said. It is really too hard to compare them, as to who was "BEST".
By The Way, you forgot Chris Pine as the new Captain Kirk in the reboot universe. But I guess by how you are talking in your post, you are only referring to the TV Shows.
